I have never used FV (personally I would not use it unless you really have to secure content and then I might just stick those files on an encrypted image), I still run OSX 10.4.11. Now you say your Time Machine backups are also bad, but if FV messed up back in September and your TM backups only go back a month or so corruption could have happened in September and TM then backed up the corrupt files, the good ones from the August backups now being history. I don't think Spotlight does any file re-writing in indexing your songs. It is those particular files and before a particular date.

You've done a good job of narrowing it down and ruled out it being just iTunes and it just being a problem with playback software on this computer. Given that this is happening with the files on another computer it really strikes me something did widespread corruption of these files on a particular date. That is why I had to disable FileVault (FV doesn't allow safe reboots). I tried opening the files with VLC player, Quicktime and even on a windows machine. MP3's that were not located in the iTunes library also still are playable. But when I click on the file, nothing happens. They can be seen in the library and metadata can be read in iTunes.
